549. The Application of Nanopore Sequencing Technology to Characterize Rotavirus Genotypes from Young Children with Diarrhea in the United Arab Emirates

Abstract Background In the United Arab Emirates, rotavirus A (RVA) remains a major cause of gastroenteritis in young children despite universal use vaccines. Monitoring genetic diversity circulating strains is essential to better understand disease burden. Although semi-nested multiplex-PCR popular method for RVA genotyping, some clinically significant may not be accurately identified by this method. Nanopore sequencing third-generation single-molecule technology that allows real-time identification viral and bacterial isolates at competitive costs. This study aims investigate nanopore methods identify genotypes. Methods Thirty-three isolates, obtained from stool specimens collected less than 5 years old who presented with diarrhea between December 2017 April 2019, were used genotyping PCR sequencing. Sixteen genotyped Taqman-based qRT-PCR based on VP7 (G) VP4 (P) genes genotypes confirmed thirteen isolates; three excluded due poor RNA quality. Another fifteen alone two samples Results The majority (9 out 16) found harbor gene G9 genotype, whereas G3 genotype. G12 genotype was rare (2 isolates). For genotypes, P8 most prevalent (8 isolates), followed P4 (7 P6 (1 isolate). When combinations are considered, G9P[8] G9P[4] common 28 revealed G3P8 (29%) as G-P combination, G8P[8] (18%). G2P[4] present 14% samples. G12P[6] 7% tested Further, G9P[4], G3P[4], G1P[4], G4P[2] detected 4% total specimens. One sample non-typable. Conclusion various among studied including recently emerging strain, G8P[8]. Using surveillance studies advance our understanding origin, recombination, burden disease.
